Assuming you are using 1 computer you will find information about setting up in the vMix forum here

If you have 2 computers this is an alternative:
Note: With the upcoming vMix 17 which will include NewTek's NDI (Network Device Interface) including Skype calls might be a lot easier?
This is based on using vMix 16.
1. 2-computers or laptops. One Windows computer for vMix. The Skype computer can be a Windows or MAC.
2. A audio mixer to you vMix computer.
3. vMix (http://www.vmix.com/)
4. vMix desktop capture app. Two apps; install on each computer (http://www.vmix.com/software/download.aspx)
5. Set you Skype call as you normally would. Camera (or webcam) and use some kind of mic on the Skype computer (Windows or MAC) so you caller can hear you.
6. Run an audio patch cord from the headphone jack in the Skype computer to an mic import in your mixer.
7. Start vMix in the Windows computer.
8. Set the audio level for you from the mixer in vMix
9. Set the audio level from the Skype computer in your mixer also.
9. Start the desktop capture in both computers.
10. In vMix, import the Skype computer via the desktop capture app. DO NOT INCLUDE THE AUDIO FROM THE SKYPE COMPUTER VIA DESKTOP CAPTURE.
That should be about all you need to do.
