I am trying to import an alpha channel overlay animation created in After Effects. What is the correct file format and video format for this to work?

MOV and AVI will work with alpha channel provided you render them properly in AE.

You have to insure you are rendering out the alpha channel, the default settings do not usually include alpha or audio (at least for me in AE CS5) so it renders as a "custom" setting once you make those adjustments.

In the "Output Module" Settings (accessible from the Render queue once you add your Composition to it) there should be an option to select which channels you want to render under "Video Output." I believe the default is "RGB" but in your case you would want "RGB + Alpha." That should embed the alpha channel in the file. When you import the file in vMix, you will need to check the box that says "Video contains Alpha Channel" in the Input Select menu.
