When I click merge transition for input one , its show me transparent for few second but during second input merge transition play ok .

Is due to the layer position of each input , need to switch them before merging.

For best effect merging works best between inputs containing the same layer content.

BTW Still on Trial ????

licence version is using in our office .I check with licence version and same problem .

Yeah right . you do know with a proper license the same can be used in the office and at home
