Wanted to see if anyone else is experiencing thing, and if it's just how the software works, or if there's a problem. When I have an input that is used on a layer of another input, and I crop the original input, that cropping isn't reflected on the other inputs where it's used as a layer. Zoom, rotate, and pan are all reflected on the other uses of that input, so why not crop?

Did you check the box for cropping?

Because I only see the behavior you described when the box is ticked to allow for a custom crop.

A work around for this is to the take the input you want to crop and add it to a Mix Input as the Output. Then use the Mix Input in place of the original input in the layer.

Clear as mud, right?
