We've been doing sub mixes and we've noticed that mix 2 will merge properly on transition in but merge out just cuts. Any idea on why this behavior exists?

For merge to work properly, the exact same source must be in preview and in program. Merge does a transition as long as some or all of the inputs are the same. So if you have a box effect on program, when merging, have inputs used in preview. Otherwise you just get a dissolve.

I also highly recommend moving the layers accordingly so that the input to merge is at the top. Otherwise it can look weird.
