Tonight I was rewriting a script I use for a program to change the output of Output 2 using the SetOutput2 parameter to a specific input. After adding my new script I hit the start button to execute the script to test it. It worked as I had expected. That is until I clicked the OK button to close the settings dialog. As soon as I clicked the OK button, Output 2 changed back to Output, away from the input the script set Output 2 to. This does not occur if I trigger the script using a different method. I am able to reproduce this one 2 different PCs. Is this the intended behavior? Using vMix v25.0.0.34 on Windows 10.

Yes, this is intended behaviour.
Clicking OK in settings will save and apply all settings to vMix. This includes what you have set in Settings -> Outputs.

The Scripting tab is for testing only, if you want to actually start/stop the scripts there during a production you will need to create some shortcuts.
