We have a show with multiple mixes that we tried to move around to change the input ordering visually but this caused the mix numbers to change which then caused out companion presets to change and companion froze as it was referencing previous mix numbers. The labeling for the mixes in vMix at this point started to act strange. Is there a way this can be corrected where the mixes retain the number based on the order they were created?

It is crucial for reliability and manageability that the mix numbers always match the order of the inputs.
Therefore you will need to look at changing the references to these mix inputs directly if you need to rearrange things.

so this is more in how the mixes are managed when being created? Is there anyway to reference an absolute rather than value that changes?

I guess you would need to explain the specific use case so we can suggest how to manage things.
(For example, what was the reason you needed to move the mix inputs order around in a preset after configuring everything?)

The mix inputs are always in a fixed number order, if you rearrange them in the inputs list, that will re-arrange the number order so it always sequential which logically makes sense.
