Go by the camera manual and not AMCAP. Most of the Canon models only output 1080 interlaced over the HDMI output.

Ok. That's what I figured but I just wanted to make sure.
My final settings are:
Magewell XI-400 de-interlacing set to Motion Adaptive VMix project, input settings & recording 29.97 progressive
I have not dropped a frame except for plugging in the Atomos Ninja 2 during recording and that caused a freeze for a few seconds while the screen was recognized.
The problem all along looks to have been caused by a stick of bad RAM, and I'm sure the outdated firmware on the capture card didn't help either. I have been able to increase my resolution to full 1920x1080, when I was forced to lower that to 720 in the past to help minimize the problems I was having. But even that wasn't a complete solution.
