I would like to duplicate my current configuration, most specifically the keyboard shortcuts onto another computer that could be used as backup hardware. Are there configuration files stored somewhere that I can copy to the second machine?

You might want/dare to look into the .config files (which conatines the settings), find the shortcuts part, and do some copy/paste.
Please do also check out the Feature Request Export/Import individual inputs and shortcut sets

In vMix 16 you can import and export shortcuts as templates.
From Settings -> Shortcuts click Templates then click Export
