We've been using vMix at my church for about 5 years now. We have two PTZ cameras, and one tripod mounted manually operated camera. When we first started using vMix, we only had the two PTZ cameras, and I saw the setting "Create Input at this Position" and have primarily used that option when creating updates. I occasionally used "Create Virtual Input" in the past (I really can't remember why), but stopped when I somehow got the impression that it was causing our NDI to lag (both PTZ cameras are NDI, as well as the manual camera, plus inputs from other computers running ProPresenter and captioning systems). I later found the lagging was caused by other issues, but never really got back into using the Virtual Inputs again.

One of the problems we've had though, is updating the positions. It was often cumbersome to move the camera, click the gear icon, and choose "Update Input #". In addition to the time it takes, We'd sometimes accidentally choose the wrong input number.

So I decided I'm going to create "Update" buttons on our StreamDeck for each of the standard inputs we have using Companion. In looking at that command I should use, I noticed that there is no "UpdateInput" command (that I could find), but there is a "PTZUpdateVirtualInput" command.

So that got me to thinking, have I been doing things wrong all these 5 years? Should I be using "Create Virtual Input" for the camera positions I create? What are the advantages/disadvantages of one over the other? Also, does using Virtual Input affect performance in any way?

You're not doing it wrong, but using "Create Virtual Input" can make managing camera positions easier, especially with the StreamDeck. Virtual Inputs allow for quick updates without altering the original input and are generally lightweight, though too many could impact performance. It's worth considering for better workflow and camera preset management.
