I have to show 7 vmix calls on screen, and they were taking up too many layers so I grouped them by making 1 transparent input with all of them. When I add this multilayer input as a layer in another input, the vmix calls don't show up. I've tried reordering the layer levels and that didn't work. I also tried adding a .png image to the multilayer input with the vmix calls, and that shows up in the other input.

is this a bug or some kind of limitation to nesting multilayer inputs containing vmix calls in other inputs?

It is a limitation.
Essentially, for performance reasons, vMix does not render the Layer/Multiview as a whole image, but will allow you to composite up to two layers deep which means you can stack two Inputs on top of each other, but adding a third will will lose the bottom layers.
The workaround is to use the Mix Input, which is fully rendered.
Alternatively, route the double stack Input to an auxiliary Output and bring it back in as an NDI Input, however, this might affect sync slightly.
