Is it possible to merge two sets of shortcuts?

When I try to import the Shuttle Pro v2 template it says it will overwrite my shortcuts, is this correct or am i bening stupid.

It will overwrite whatever Shuttle Pro v2 Shortcuts you may have already applied to its buttons, it will not (or at least should not) overwrite Shortcuts you have mapped to other keys or buttons on other devices.
