I saw a video where the presenter demonstrated how to use "WebCaptioner.com" to caption what was being said.

I wanted to be able to use the Browser input to have this in place every time I open vMix.

The Problems:

1) There are 2 mouse clicks on the Web Site required to begin captioning.
2) Web Captioner (within the vMix Browser input) is requiring permission to use the microphone

Is there any way to pass these inputs back into the Browser input automatically?
Is there another solution vMix would suggest to accomplish the goal?

Unfortunately, the vMix Browser Input does not configure the WebCaptioner to operate within vMix (at least not yet).
You need to open the website in a browser on your PC and use the NDI/Desktop Capture Input feature of vMix to effectively bring the Captioning into vMix.
(I also find that I have to capture my display monitor and not the browser but that might just be my system IDK)
