I'm wanting to record my live broadcasts full 1080i but, I want to stream at the same time at 640x 360. By setting this up in flash media live encoder, if the input is 1920x1080 I can still broadcast at my settings of 640x360 correct? It will record as 1080i on my hard drive but steam out to my server what I set up, correct?

Yes, you can set a different resolution for the recording and for the streaming and it will be scaled automatically.
The recording resolution can be set in the Recording Setup window and then set a different streaming resolution from the vMix Settings under the External Output tab.
Then when using the vMix Streaming window you can make sure the Encode Size matches what you have configured under External Output.
