Difference in waveform on recording simultaneously at Camcorder & VMIX desktop capture

Dear All
I am recording my video in 2 ways: 1. I place a camcorder(Panasonic/Sony with inbuilt mike) in front of me to record my face. 2. I do desktop capture to record my desktop & attach my mike with it to record voice.
My problem is that when I generate waveform on editing softwares like Edius & FCP and do picture-in-picture editing, although waveform match precisely at begin of my video but after around 1/2 hr there is around 1-2 second variation in waveform. I mean waveform of Vmix becomes 1-2 second delay in comparision to camcorder video's waveform. I have tried recording it at every video/audio quality at both Camcorder as well as vmix.
If you want I am ready to share with you snapshots of variations or any other details as required.
