There are 3 reasons that would happen.
1) Something is broken in a way that you're the first to notice. That's extremely unlikely, but not outside the realm of possibility.
2) You're deliberately sending your audio to your earbuds, either in vMix settings or Windows settings.
3) There's a live mic connected to the meeting that's picking you up as a separate participant to the vMix participant.

The only participant you will see in a meeting is the first one to join.
In the case of "option 3" above, that'd be you.
Anyone who joins after the first person needs to be added to a Zoom input manually, either via the Zoom Manager or by way of the "ZoomSelectParticipantByName" shortcut.
I have a number of scripts in the "Scripting For Dummies" thread, as well as several feature requests in the Feature Request forum to attempt to ease that burden, but until anything changes, that's how it is.

Yes.
The new way has benefits for recording and streaming to a broader audience.
For a traditional Zoom meeting, the old way should continue to work as well as it had in the past.

vMix doesn't provide a gallery view screen or an active speaker view screen.
You'd have to build both yourself.
For production to a broader audience, that's a benefit.
For what you're doing, I'd recommend sticking with the old way.

Again, my recommendation is to go back to doing things the old way.
But, for the sake of answering all your questions, right clicking a Zoom input pulls up a series of menus. Under "Audio Source", the default option is "Isolated", which gives you only the audio from the individual in that Zoom input. "Mixed" gives you the mix of the full meeting (minus that of the vMix participant).
