Ability to stack several Functions 'within' the shortcut itself, rather than as several discrete shortcuts with same Key trigger. That way it would also appear as one button in web controller.

Whilst at it, could be nice to highlight groups of keyboard shortcuts, clustering them based on their functionality.

Finally, well not really finally :), if I have a shortcut using keyboard D1, and I want the same shortcut to be triggered also using midi note C#, be nice to just add a midi trigger to same shortcut rather than duplication shortcut. Could add surface/joystick to that as well.

I do realise that cheers, but for the non-scripting types amongst us, why not make it available as a gui function.
